In a game that produced little goalmouth action, Albania had the better opportunities in the first half but Malta came back strongly after the change of ends.
"We had the chance to go top of the group, so there was a lot at stake for us," Albania coach Arie Haan said. "The team didn't start well but we began to play better as the first half progressed.
"I expected the team to maintain the improvement in the second half but everything went wrong. Our passing was poor and we conceded a lot of space to Malta."
Albania have six points from five matches, one behind Denmark and Hungary. Portugal and Sweden have five points and Malta one.
