Corey Gameiro scored a brace bringing his pre-season tally to six goals in four games, while youngster Max Burgess chipped in with his debut goal for the senior team.
Robert Younis capitalised on some clever lead-up work down the left by Alexander Canak to open the scoring for Bonnyrigg before teammate Osadolor Edosomwan fired home just after the hour.
Sydney Coach Graham Arnold said he wanted to use the clash to test the depth of his squad and was forced to do just that with 10 first team players unavailable.
Young goalkeeper Anthony Bouzanis made his maiden first team appearance, alongside 17-year-old striker George Blackwood. In the second-half Arnold brought on Burgess and fellow young gun James Andrew.
There was no game time for new marquee signing and Austria international, Marc Janko, but Nick Ward, who last lined up for the Newcastle Jets, was subbed on for the Sky Blues on the hour.
“It was good to win but the most important thing for me was that some players who didn’t get much game time in New Zealand got a good hit out tonight in preparation for next week’s FFA Cup tie against Melbourne City,” Arnold said.
“Bonnyrigg were a good test tonight and you can see why they are top two in the New South Wales Premier League.
“Another important aspect for me is that what we are doing on the training field is now being replicated on the pitch,” he said.
